The Two-Day writing retreat is designed to offer structured sessions of academic writing for PhD students who wish to come and work in a supportive environment, and discuss strategies for good working practices that accommodate neurodivergence. You do NOT need to have a confirmed diagnosis to attend this retreat.

We start the first day with an introduction that discusses the kinds of challenges that Autism and ADHD can present in doctoral research, as well as strengths. This is followed by discussion sessions on finding adaptive ways to work when handling executive dysfunction, or issues with your environment. The rest of the first day is dedicated to writing, with short sessions to test out new ways to approach your work. The second day will be a dedicated writing retreat, with time in a comfortable environment to crack on with some writing! A full schedule for the two days will be sent out at least a week in advance.

You will be writing alongside fellow graduate students. There will be a ‘quiet room’ and a ‘noisy room’ to accommodate various working styles/activities, and attendees are welcome to bring along any fidget objects etc. that would normally help them focus. We will also bring a selection of these to try out!

If you have attended before you are very welcome to come again – feel free to skip the introductory talk or just go get settled in the ‘quiet room’ to start your work.

Lastly, tea, coffee and biscuits will be provided, but you will need to arrange your own lunch.

The vast majority of data produced fits the criteria of labelled data (with either continuous of categorical labels); the machine learning task of discriminating classes (for categorical outputs) or predicting future values (continuous outputs) will be discussed in detail, focusing both on classical methods – k nearest neighbours, decision tree based methods and support vector machine – and on the importance and discriminative power of features.

The module will provide support in generating models (using R as programming environment), critically assessing the optimisation of hyperparameters and evaluating the usefulness of the model with respect to the initial question. The examples presented throughout stem from biological examples, yet the skills and critical assessment of outputs are transferrable.

This course prepares you to effectively carry out the recruitment and selection process taking you through the stages of producing a person specification, short listing effectively against selection criteria, designing questions, structuring and conducting interviews, and making the final decision. R is one of the leading programming languages in Data Science. It is widely used to perform statistics, machine learning, visualisations and data analyses. It is an open source programming language so all the software we will use in the course is free. This course is an introduction to R designed for participants with no programming experience. We will start from scratch by introducing how to start programming in R and progress our way and learn how to read and write to files, manipulate data and visualise it by creating different plots - all the fundamental tasks you need to get you started analysing your data. During the course we will be working with one of the most popular packages in R; tidyverse that will allow you to manipulate your data effectively and visualise it to a publication level standard.

This course covers some of the more challenging functions such as IF, SUMIFS and VLOOKUP. Not all chapters will be taught in full due to time constraints but are included for self-study.

Research and improvised comedy (improv) have a lot in common: they are both explorations of the unknown that require intuition and creativity. So how can improv be used to train research skills?

This session will provide line managers with guidance on the extension and ending of fixed term contracts in line with legislation and University policy, providing clarity on when the end of fixed term contract process can be followed and when a situation sits under the organisational change policy instead. The session will demonstrate the justifiable reasons for ending a contract and outline how the process works in practice, including support that can be given to those at risk of redundancy.

A microbiological safety cabinet (MSC) is a vital piece of equipment that helps to prevent exposure to biological hazards. All containment laboratory users and their supervisors should know how to use MSCs effectively, what the standards are for the different levels of containment, and how the facilities are managed. This course will help both users and managers understand their responsibilities in creating a safe working area and provide both theory and practical knowledge on the safe and effective use of tissue culture (Class II) cabinets.

This is a one-day specialised CAA approved training course aimed at those departments shipping biological materials by air (IATA). It will use the 2020 IATA Regulations and will cover the full classification, packaging, labelling and documentation required to ship the following goods:

• Infectious Substances (Category A)
• Biological substances (Category B) (e.g. samples, vaccines, bloods, etc)
• Exempted goods – (e.g. cell lines, DNA)
• Genetically Modified Organisms

It will also cover the requirements for the supplementary materials encountered, such as dry-ice, dry-shippers and samples that are in small amounts of potentially flammable, or toxic, preservative fluids.

Successful candidates will receive a training certificate valid for two years, restricted only to the materials described above.

For completeness, transport by road and rail etc will also be covered.

Chromatin immunoprecipitation followed by sequencing (ChIP-seq) is a method used to identify binding sites for transcription factors, histone modifications and other DNA-binding proteins across the genome. In this course, we will cover the fundamentals of ChIP-seq data analysis, from raw data to downstream applications.

We will start with an introduction to ChIP-seq methods and cover the bioinformatic steps in processing ChIP-seq data. We will then introduce the use of the graphical program SeqMonk to explore and visualise your data. Finally, you will perform peak calling and perform differential enrichment analysis.

This course gives an introduction to linear mixed effects models, also called multi-level models or hierarchical models, for the purposes of using them in your own research or studies.

We emphasise the practical skills and key concepts needed to work with these models, using applied examples and real datasets.

After completing the course, you should have:

• A conceptual understanding of what mixed effects models are, and when they should be used
• Familiarity with fitting and interpreting mixed effects models using the lme4 package in R

This course gives an introduction to linear mixed effects models, also called multi-level models or hierarchical models, for the purposes of using them in your own research or studies.

We emphasise the practical skills and key concepts needed to work with these models, using applied examples and real datasets.

After completing the course, you should have:

• A conceptual understanding of what mixed effects models are, and when they should be used
• Familiarity with fitting and interpreting mixed effects models using the lme4 package in R

Many experimental designs end up producing lists of hits, usually based around genes or transcripts. Sometimes these lists are small enough that they can be examined individually, but often it is useful to do a more structured functional analysis to try to automatically determine any interesting biological themes which turn up in the lists.

This course looks at the various software packages, databases and statistical methods which may be of use in performing such an analysis. As well as being a practical guide to performing these types of analysis the course will also look at the types of artefacts and bias which can lead to false conclusions about functionality and will look at the appropriate ways to both run the analysis and present the results for publication.

This comprehensive course equips you with essential skills and knowledge in bacterial genomics analysis, primarily using Illumina-sequenced samples. You'll gain an understanding of how to select the most appropriate analysis workflow, tailored to the genome diversity of a given bacterial species. Through hands-on training, you'll apply both de novo assembly and reference-based mapping approaches to obtain bacterial genomes for your isolates. You will apply standardised workflows for genome assembly and annotation, including quality assessment criteria to ensure the reliability of your results. Along with typing bacteria using methods such as MLST, you'll learn how to construct phylogenetic trees using whole genome and core genome alignments, enabling you to explore the evolutionary relationships among bacterial isolates. You’ll extend this to estimate a time-scaled phylogeny using a starting phylogenetic tree. Lastly, you'll apply methods to detect antimicrobial resistance genes. As examples we will use Mycobacterium tuberculosis, Staphylococcus aureus and Streptococcus pneumoniae, allowing you to become well-equipped to conduct bacterial genomics analyses on a range of species.
